I am attempting to install blinds on the port side of the salon. I have removed the curtains but I have noticed the wood in this area is rotten. Has anyone removed and replaced this? Any help or direction would be greatly appreciated.

I removed and replaced mine. I used fir 2x6's. The problem with the way Bayliner did it is they wrapped them in vinyl, so water gets trapped in there and the wood stays soggy forever. That 2x6 is what is holding your flybridge up. When that rots away more weight gets put on the rear bulkhead and then that buckles outward making the door hard to open.
Anyway, it took a couple days to do. I supported the ceiling with those adjustable bars that keep loads from sliding around in your truck. Exterior gutters need to be removed. Under those you will see the screws that hold the flybridge to the wood.
No more water leaks after I replaced mine.

You can see how flimsy the flybridge is actually mounted. The 2x6 is bolted down to the window frame with the studs projecting up and the flybridge attaches to the edge of the 2x6 with little wood screws. I believe I slotted the 2x6 where each stud was so I could slide it in from inside. And I also channeled it on top of the slot so I could get the nut on.
