Don't lift the engine. Just take weight off the thickness of paper and your shaft alignment will be fine.

Good News...Do I have to disconnect the prop shaft, or is there enough flex to lift the engine w/o damaging anything.

Pretty easy. Bottle Jack and something to spread the weight under the jack. Do one at a time. That assumes stringers are dry.

Is the motor mount replacement on a 3988 with Hino's a do it yourself job or best left to the pros. How tough is it, and what tools do you need.
