Brown water appears in our 3988 vac toilet while not on the boat for around 4 or 5 days. Any clue why?

Try cleaning the black water hoses and make sure they don't have a "dip" around the toilet. It sounds to me like you might be getting some bacteria backing through the flap.
You might give a call to Marine Sanitation in Seattle, they are awesome to work with.

I assume this is a Vacuflush system,When you say freshwater do you mean from on board tankage?we have left ours for weeks and months with no problems at all.could it be The vacuum generator is higher than a toilet.?or maybe a bad ball seal.PcPete is correct call marine sanitation at 1800 624 9111 Sonya is very knowledgeable.
